Core Theme Files and plugins

    I am looking to upgrade my theme and was wondering if my changes on my site would be lost. The theme author told me that as long as I didn’t touch the core theme files, it would be fine. My question is, if I installed some plugins and modified them, do these changes affect the core files of the template, or plugins don’t affect those files? thanks
