I have quite a few custom fields with texts in posts (with the use of the Advanced Custom Fields plugin), they do not appear in the exported project.

Ok, this was not Anthologize’s fault. Here is a solution to include custom fields in the_content if anyone cares: http://support.advancedcustomfields.com/forums/topic/replacing-the_content-with-custom-fields/
