There can’t be any general support for CPT in this kind of applications simply because there is such a wide range of uses people make of CPT, with or without associated Custom Taxonomies.
I’ve developed a successor plug-in with a wider range of options and other improvements, but it’s still in beta. Let me know if you’d like to try it out, and it does include built-in support for custom taxonomies, but how it will work with a particular CPT will depend on numerous other factors. You may, for instance, be able to assign images to whichever custom taxonomies, but have no way to display them without altering a template file, or utilizing a filter, or hacking or forking the code.

I’m not really able to beta test that right now but love to hear when the plugin will be published.
I understand this won’t be an easy task as I see that CPT included with themes behave all in different ways.
Would you mind posting here a heads up when this new plugin will be available?
When I finally get around to distributing the successor plug-in via the WordPress repository, I’ll also do a final update message on this plugin, and probably officially discontinue development. So, users will get an alert along with a last upgrade notice.
