Custom Posts Sorting & Hierarchy

Hi, I am having trouble with ordering and using the post depth for custom post types (it works perfectly for standard posts). My site uses Advanced Custom Fields but none of your shortcodes work when trying to alter page_depth, order or orderby.
Any help appreciated
