I tested with a Word Press 3.9.2 the same result. All plugin settings were displayed by default.

Hi, just a note. Version 2.9 was not refreshing the category pages and it was an error. If your permalink is something like
/%category%/%postname%
wordpress respond with a category page when you ask something like:
myblog.com/category-slug
and Hyper cache, cleaning the category pages could clearing all the cache. That should be fixed on latest version but maybe the patch is not correctly working. I must check even the post status before invalidating, I don’t remember if it is checked.
In version 3.0.6 bug has been fixed. thank you.
