Yes, we do need to make this difference clearer after the recent PublishPress/PressPermit merger.

Here’s the short version:
– Capability Manager Enhanced allows you to customize all the default WordPress permissions.
– Press Permit allows you to customize advanced permissions that go way beyond the scope of the WordPress core.
In time, we may end up tweaking the name of these two plugins to make the difference clearer. The Permissions add-on will probably be retired in favor of CME.
