Disable/enable handles from theme (not plugins)

Hello,
I have sucefully disable/enable handles from PLUGINS, but how can I disable/enable js handles from my theme?
http://mywebsite.com/wp-content/themes/theme-name/js/ -> this folder
This handles come from functions.php
