I am experiencing this same issue. If I create a archive loop, apply the “Custom” skin/template in Elementor, and then implement a search with no results, no message pops up. This is despite the fact there is a message displayed in Elementor’s Advanced tab for the “Nothing Found Message”.
If I change the skin back to “Classic” or “Cards” and apply the same search, the “Nothing Found Message” appears correctly linking the problem to the plugin.

I’m sorry didn’t had time to work on it. But if you want a workaround you can use Ele Conditions to emulate something like this.
