This looks like a conflict with another plugin or the theme. It could be that this other plugin (or theme) removes the default payment methods and then adds them again in a modified form, but then the WooCommerce Multi-Step Checkout plugin is also adding them and this leads to the duplication.
Could you deactivate the other plugins one by one and see which one is causing this? Once you find out which one is it, then I could try to look for a solution.

Puca is a commercial theme and I don’t have access to it in order to test.
Maybe you can contact the theme developers and ask them to solve your issue.
