If you are trying to use the “Does not apply” option and you don’t have an actual valid EAN, then you would need to contact eBay and ask them why that value is not valid for the category you are listing to. If I remember correctly, there are some categories which must have a valid EAN and the “Does not apply” value will not work. If eBay confirms that for the category you are listing to, then you will need to provide a valid EAN.
If you are asking why does WP-Lister send “Does not apply” it would likely be because you are using the “Missing product identifiers” feature in WP-Lister which is explained here: Error 21919301: UPC / EAN is missing and you could disable that setting, then supply the proper EAN in the edit product page and revise the unlocked listing on WP-Lister’s “Listings” page.
Sorry but at this time WP-Lister does not support multisite wordpress installs.

We dont need EAN’s for the clothing category we are in as we create custom products. Also I have listed before using M2ePro from Magento and we do not need EAN’s

Even if you don’t need to provide an EAN, the category may not allow for the value “Does not apply” which is added by the missing product identifiers setting in WP-Lister when the setting is enabled and the EAN is blank. So I would recommend trying to disable that setting and simply sending no EAN value. As explained in the documentation I sent you, you can find the setting under the eBay > Settings > Advanced page.
If you are only getting a warning about it, you really don’t need to worry about it. It won’t effect your seller status or listing status in any way. But if you want it gone, it sounds like that missing product identifiers setting needs to be disabled.
