This indeed does happen sometimes (luckily it’s very rare) but it does not impact the correct functioning of AO.

From what I’ve learned this has to do with filesystem access by the PHP-process, possibly (but not proven) with network-mounted drives. Can you try to add this filter, it _usually_ fixes these warnings;

add_filter( 'autoptimize_filter_cache_checkdirs_on_write', '__return_true' );
