From the sounds of things, this error is coming before you’re presented with a “Deactivate Wordfence” modal window after hitting “Deactivate” on WordPress > Plugins > All Plugins. The modal would ask whether you wanted to keep or remove Wordfence tables/data.
Considering the nature of your initial problem, tables growing to a large size could be the result of incorrect database permissions or WP Crons failing. I say this because Wordfence should truncate certain tables after a scan, for example.
Do you see any database permissions issues or overdue crons on your Wordfence > Tools > Diagnostics page?

Hi Peter,
As you are saying, I am receiving the error after hitting Deactivate Wordfence in “All plugins”. I am selecting the second option (delete all data but maintain security tables). On Diagnostics page I can see that all MySql the privileges are OK. I am worried about this data tables:
