It appears that the error is related to the theme that you’re using. Could you please try switching to one of the default wordpress themes or a coursepress theme to see if error is still there.
As for the upgrading and the courses and units since both courses and units are custom post types removing the lite version of the plugin and installing the PRO version should not affect your units and courses at all. Same way posts are not deleted once you remove the theme and install another one.

I’m facing the same error here with Kallyas template:
Warning: in_array() expects parameter 2 to be array, null given in /home/xxxxxxxx/public_html/xxxxx/public_html/wp-content/themes/kallyas/functions.php on line 2602
And also it broke Kallyas’ default menus.

I’ve tried searching for the theme here but was unable to find it.
Since this is a premium theme and the warning is in the theme and not in the plugin I’d suggest contacting theme developers so they can check what is causing the conflict.
Please let us know what was the developers response.

I solved inserting the @ operator to suppress error warning at in_array() function and unmarking the Display menu items in CoursePress settings.

Hope you’re well today!
The easiest way to know that would be to simply try switching to one of the default WP themes and seeing if the warning is still there.
If it is not, the issue is related to the theme π
