When a valid EU VAT number is entered, the EU VAT Assistant sets a global “tax exempt” option that WooCommerce then uses to calculate taxes. If shipping still has taxes applied to it, that could be due to some other plugin, or a shipping service that doesn’t take into account the exemption. For example, shipping services like UPS can return shipping costs inclusive of tax. In such case, the shipping cost should be recalculated, removing taxes when the exemption applies.
An easy way to verify this is to use one of the standard shipping methods included with WooCommerce. Their price should be returned without tax, when the tax exemption applies. If the standard methods appear without tax, then the issue is in how the specific shipping cost is calculated. If they are still with tax, then it would be a matter of finding out what applies the taxes despite the exemption.
