If I have a source code box that has a horizontal scroll bar, the vertical size of the box increases everytime I move the mouse over the horizontal scroll bar.

Sounds like there is another plugin or maybe even the theme has javascript to change the size of a pre block. Hard to say for certain without a link. What I can say, the cause has nothing to do with WP-Syntax.
