In chrome, View> Developer > Javascript console. See if there is an error.

I think I may have seen an issue.
If you drag and reorder, and save. THEN refresh the page, do you see the new order?

Don’t make it out like I didn’t try to help :p I need access to investigate and that was not possible in this case. As I cannot replicate on any other stores it would have to be a conflict of some kind with the plugins installed.
I have the same problem with 2.6.1 both trying to re-arrange using Google Chrome and Safari.
