Getting Duplicate orders and multiple payments

Hello Team,
We are getting some duplicate orders and multiple payment of those orders specially in Apple Pay and card payments.Also While using Apple Pay it took 30 seconds and then it showed “Payment not completed” but the order did go through. This happened while using Apple pay with two different phones.
Could you please investigate and resolve this to prevent duplicate orders going forward?

To help us better understand the issue, could you please share a screenshot of the order notes for some orders where the payment went through but the status showed as payment not completed? Also, kindly provide a screenshot of the order notes for the duplicate orders.

Thanks for sharing those screenshots. I can see that the orders were duplicated within a short window, and despite the Apple Pay message showing “Payment not completed,” Stripe still processed the charges successfully. That’s understandably concerning, especially when it results in multiple transactions for the same customer.
To investigate this further, could you please share the following:
- Your full System Status Report from WooCommerce → Status → Get system report → Copy for support.
- Any relevant Stripe logs under WooCommerce → Status → Logs, then choose the Stripe log file from the dropdown (look for any entry around the date/time of these affected orders) and click “View”.
These will help us determine whether the issue is related to delayed webhook events, plugin conflicts, or something else in the checkout/payment flow.

From the log entries, everything looks to be functioning correctly on the Stripe side:
- A payment_intents request was successfully created for order 1334928, including all expected details such as the amount, product line items, and customer/shipping data.
- The capture method is set to automatic, and the payment method type is card.
- Stripe responded without errors, and WooCommerce proceeded to begin processing the payment.
Since no issues are appearing in the logs, that confirms Stripe is handling requests as expected at the API level.
That said, I noticed from earlier details that you’re currently running WooCommerce version 9.9.4. Your WordPress core is also not up to date. I’d recommend updating to the latest stable version of WordPress along with WooCommerce, to ensure full compatibility with Stripe’s latest plugin (especially given the June 20th update to the Stripe API version).
After updating, please test again in the browsers where the issue previously occurred (Chrome, Safari) and let us know if the issue reappears. If it does, we’ll be happy to help dig further.

We are still encountering the “Payment Not Completed” error when clicking on the Apple Pay button and it will 40+ seconds to process. However, the payment and order do go through successfully.
We noticed that the webhook is currently disabled in the Account Details section of the Stripe plugin. Could this be causing the issue?

Webhooks are used by Stripe to communicate important events — such as payment confirmations — back to your site in real time. If the webhook is disabled, it may cause delays or prevent WooCommerce from immediately recognizing the payment as completed, which could explain the “Payment Not Completed” message and the delay you’re seeing.

Could you please create a staging site and deactivate all plugins except WooCommerce and the Stripe Gateway plugin? After that, enable Stripe Test Mode and share the staging site URL here so we can investigate the issue further without affecting your live site.
Regarding the Google Pay and Apple Pay buttons not appearing on the checkout page — could you please confirm whether these buttons were working previously or if they have never appeared from the start?
Also, please go to:
WooCommerce → Settings → Payments → Stripe (Manage)
Scroll down to the Express Checkout section and click the “Customize appearance” button.
There, make sure the option “Show express checkout on the checkout page” is checked.Additionally, we’ve recently released the latest version of the Stripe plugin. Could you please update the plugin to the latest version and check if that resolves the issue?

Yes, we confirm that the buttons are previously loaded properly with legacy experience. Also we confirmed that the Show express checkout is enabled in product, cart and checkout page.
We have alaso updated the latest stripe version and both the buttons are not appearing. Is there any settings that we need to configure/enable?
