Could you please have a look and double check if your settings are still enabled after the update?
This was a major update and it seems like when it updates from some old versions the settings are wiped out.

I can confirm that was the issue. I’ve re-enabled protection for Jetpack form and GoodBye Captcha works like a charm again.

Yes Mihche,
You are right. The protection for comments was not checked. I enabled it several hours ago and spam comments stopped. Everything works perfect now!
