I wil write my problem easier for you, hope you understand it:
One website (A) is linking to my shop (B). I can not see the refferal link of website (A) in my google analytics account of my shop (B)

Hi do all the other links to your website show up in your Google Analytics? Did you also checked Webmasters Tools in Google to see if those referral links are also showing up?

I have solved it. The reason why it has not been tracked as an referral link was that the affiliate links were additional covered as pretty links.
