    I wanted to add Google Search Console to my site; can I put the code into the ” Custom GA Code” box? If not is there a way I can use the plugin to add Google Search Console?

    Yeah should work fine. You can always test that it is working properly by visiting webmaster tools and running the little test tool thing.
