This could be because of a circular symlink reference, or because a folder that cannot be read for some reason. What folder is it getting stuck in?

Sorry but that doesn’t really clarify anything for me. When it says “Got stuck Re Got Stuck”, what folder/path comes after that (i.e. “Got stuck scanning public_html/wp-content/…”)?
A screenshot would be extremely helpful here. As the saying goes, a picture is worth a thousand words 😉

Thanks for the screenshots. It is clear to me what is going on now. It is getting stuck scanning inside the cache folder. You site is using a caching plugin and this causes a high volume of cache files to be saved on your site which leads to two problems. First, if you are dealing with a possible infection on your site then using caching could preserve the malware showing on the front of your site even after you have removed the malicious code from the back-end. Second, there can be thousands of files in the cache folder and that can make it take a very long time to run the Complete Scan. Also, it can be problematic to scan files that may be updated, added, or erased while the scan is taking place.
I strongly recommend turning off all file caching while the scan is running. Alternatively, you could just skip that folder by adding cache to the option “Skip directories with the following names”, but you should still empty the cache anyway just to clean up and refresh the content.

Oh, that explains it, so if I delete my cache pages and run the scan again, it will be fine. I’m really sorry for the bother but I’m very nice at this and just finding my way around, hence the questions and need for clarification. Will deleting the cache pose any problems to my site?

If you simply delete the cache then it will just start coming right back because that supercache plugin you have re automatically rebuild any missing or expired cache files. What would be best is to turn off caching in the supercache settings and then empty the cache.
IMHO, it will not cause any problems to disable caching on your site, in fact, I wouldn’t be surprised if your site worked better without caching. There is a lot of hype around caching but I have done a lot of bench-marking and run performance tests on many site with caching enabled and then again after disabling caching, and I have rarely seen a noticeable change in page speed.
