We understand you have a website that has over a hundred thousand posts. In the Yoast SEO plugin, we have an SEO data optimization process for the indexables, which stores data in custom database tables in order for the plugin to function optimally.
You can look into disabling the indexables for certain post types (wpseo_indexable_excluded_post_types) but we can’t guarantee that everything in the plugin will be generating the correct metadata as it requires the data from the indexables in order to function properly.
Aside from that, maybe trimming down on your site content or matching or increasing the minimum plugin requirements for the database might help as well.
