How to run a script while caching, like a statistics plugin?

I have a plugin that needs to register a hit for the page on every visit, this needs to be made for all the site, not some part of the content. I need to find a way to run a small script just to make a single query to update the hit counter on the page in every visit. Is that possible using W3 Total Cache while caching the page?
