Right now, it will not be possible to use WooCommerce HPOS with Yoast Duplicate Post plugin.
Kindly know that our development and product teams were notified and came to the conclusion that we will deprecate the feature to duplicate Woo orders in an upcoming feature.
What we would recommend is to check with WooCommerce support if they have a similar feature or plugin that will work with their new storage options.
