htaccess protecting wp-admin

I am protecting wp-login.php and wp-admin using a standard htaccess file. I added the shortcode to a page and it populates properly, but then begins the popup asking for the user/pass for wp-admin. Is there a way to disable the plugin from trying to access that directory?
