As you know, s2member sends email as plain text. Here’s a post that details how to handle the conversion to HTML:

I have made that change… also Bruce Caldwell was the one that edited that in my site… The welcome mail is now in html! but not the Modification mail… that is in plain text and that is the one i would like to change and which I dont know how to change…

If you’re not able to accomplish your goal using a s2member or WordPress hook, then you may just have to try one of the plugins I specified that’ll convert your plain text emails to HTML.
If that also doesn’t work (or you prefer not to do that) another option is to use the free Mandrill wordpress plugin:

You’ll have to setup a http://mandrill.com/ account, but it’s free up to the first 12,000 emails (per month). Within your mandrill.com account (not your wordpress admin area), under “sending options” there’s a setting to “Generate HTML From Plain-Text Emails”
This options takes emails (after wordpress sends them) and reformats them at the SMTP server before delivering them. This method guarantees all plain text emails are sent as HTML.
