ignore directory when using permalinks

    i would like to use custom permalinks on my site… however, i have some directories that i need to ignore

    for example… my wordpress installation is in root at
    mydomain.com

    i have a different application at
    mydomain.com/applicationA

    and another at
    mydomain.co/applicationB

    whenever i “turn on” permalinks, i cannot access applicationA or B … i get a “not found” error.

    is there any way to ignore subdirectories when using permalinks?
