If you like, you can provide your Package export as a file (you can link it from gist.github.com) and I can let you know if it seems like you have a configuration error.
If before you exported it, under Advanced Options tab for the Taxonomy, Hierarchical was checked and when you imported in the new site, it wasn’t, then that would be a bug and should be reported through our documented bug process.

Here is the export and it does show as hierarchical : 1 so that means it should’ve stayed as such correct?
It is actually dropping at least one category entirely when importing, I had a parent category of state and it is disappearing. I have tried clearing cache and doing the full reset and deactivate, have also personally deleted all mention of the post type and taxonomy from the db before trying another import of both at the same time, still the same result for the taxonomy
Disregard this issue, it is a problem with the buggy and should be drug out back and shot wordpress importer.
Ah you were trying to actually import the ‘DATA’; that’s not what the Migrate: Packages import/export is for. That only imports & exports the structure and any Pods Templates you may have created.
If you want to import/export data flawlessly, I’d use WP All Import/Export over the WordPress Importer any day.
