Hmm, I checked the source code of that plugin and it uses a single function that translates the post’s slug on-fly when the post is published.
Permalink Manager by default should not affect the post_name value used by the said plugin. However, if you chose to use post titles instead of slugs, Permalink Manager will use not the translated slug but the post’s title.
Could you send me a screenshot with your current Permalink Manager settings?

I am sorry, but I am still not seeing the issue. Despite my best efforts, I was unable to reproduce the issue you are describing in the code or in any other way. Before my plugin generates the custom permalink for a new post, the native slug is always translated.
Could you film a screencast of all the steps you do while saving the post?
I am not sure whether this would help, but there is something you should think about. Permalink Manager saves custom permalinks statically, therefore if you modify the post title after the custom permalink is generated, the custom permalink will not be automatically updated. You can change it in the plugin settings:
