You need to make sure that you have “Require Invite Codes” and “Remove Code once used” both ticked. Have you done that?
If you have then the codes should be removed after they have been used and the accounts activated.
I do have both those boxes selected and still have the issue. Is there another setting somewhere that could affect it?
I just tested this and got the same result… the invite code didn’t get deleted.
I’ll raise this as a confirmed bug on our system to see if we can get a patch out for this.

Are you using the free or pro version of Membership?
In case you hadn’t noticed the Pro version was updated a few days ago and contained a fix for this. If you are using the free version, it will hopefully be upgraded in the next few weeks.
