I’d like to understand more about your setup.
Could you please send me a copy of your site’s System Status? You can find it via WooCommerce > Status. Select “Get system report” and then “Copy for support”.
Once you’ve done that, you can paste the text in https://gist.github.com/ and feel free to change/remove your site URL in the report for privacy reasons.
Once you do that, you can paste the Gist link here in your reply.
Also, are you able to share a screenshot of these invoice mails( First invoice and resent invoice) so that we understand the issue better?

The first email subject is “Your <store> order has been received!” where the header is “Thank you for your order” and the second email subject is “Invoice for order <no.> on <store>” so they might be using different email templates.

Thank you for sending over the information. I tested by placing an order with WooCommerce Payments on my site but it looks like I can’t replicate the issue on my end. The email shows Credit card / debit card instead of WooCommerce Payments: https://d.pr/i/yoraKF
Could you try updating WooCommerce Payments to see if this issue still persists?
