With the AMP plugin enabled, will pageviews for the /amp version of my pages appear in my stats with Jetpack/Wordpress?

If you use the latest version of the AMP plugin, AMP views will indeed be recorded in your stats. This was added in the last update of the AMP plugin, version 0.3.2, as you can see in the changelog.
