After deactivating, removing, then re-installing Jetpack, I can update settings through WordPress.com, but changes made from the Jetpack plugin settings page still aren’t being saved.

I’m not able to replicate this on another site, so it does appear to be specific to yours.
I’ve tried disabling and re-enabling sync on your site from my end. Please check if it works now.
If not, it would be good to check if another plugin might be causing a conflict. Please try disabling all plugins except Jetpack. If that works, re-enable the other plugins one at a time until you find the one that’s causing the settings not to save.

I couldn’t get it work while still on a multisite install. However, when I decided to split up my multisite and reverted to a normal WP install, everything worked fine.
Have you tried disabling the minification in W3TC? After making that change, disconnect, and reconnect the Jetpack plugin to see if that makes a difference.
