On your Updates page in the blog admin (just next to the Dashboard link at the top of the sidebar) you can reinstall WordPress. I would try that. This will replace all the WP core files for you.

I get this error message on the top of the screen, with only the options to check for more updates.
An automated WordPress update has failed to complete – please attempt the update again now.
I’m already on the latest version of wordpress as far as I know, I’m not sure where to go from here. Will I have to re-install everything and backup the database? Or is there a shorter option??
Backing up the database is always a good thing to do.
You say ‘when updating your plugins’ – does this happen when you try to update a single plugin or multiple plugins?
The site linked from your name looks to be okay – is that the one presenting the issue?
Are you familiar with ftp? Would you be able to replace just the single file at /wp-admin/includes/class-wp-upgrader.php ?
