That this message would only happen if something caused the jetpack_scan_refresh_states_event cron job to be late. Have you noticed any other issues with the site?
One thing to note is that these cron jobs generally only run when there is traffic hitting the site. If no one visits the site, the cron job could be marked as late.
I’m not sure of your comfort level with server administration, but one thing you might try is switching to linux’s crontab, as shown in this article:
