I found out just today about this problem.. totally sucks. The developers should have atleast given a heads-up that this would happen.
Could you share the previous version of the plugin, please.
We’ve warned amply about this in our posts etc. Google deprecated custom variables, we didn’t want to, they did this.

Yoast – I am not sure which posts mentioned that this functionality would be removed; I hoped to see such an announcement under dashboard of plugin. Also, I was surprised to see that these features are mentioned under the premium version of the plugin:
Option to track views per author
Option to track views per post type
I understand that you might be using a different way out to implement it in premium version (probably content grouping), but from a user’s perspective it does feels like a free feature was made paid.

I don’t read a blog for what might happen when I update a plugin, I read the Changelog for that plugin and I saw nothing mentioned about this. I just found that another of my sites has had no custom variable data recorded since the end of October. The PREVIOUS version of the plugin still records this data.
Here is what the Changelog for the plugin stated for the update that stopped tracking data (NO mention that custom variable data would no longer be tracked):
5.1
Release Date: October 30th, 2014
Bugfixes:
Fixes a possible JavaScript conflict within the tracking code.
Makes sure translations are loaded correctly.
Enhancements:
Improved UX for help texts in form.
Added “Google Analytics by Yoast Premium” to the extensions page.
Makes sure the user returns to the original settings tab after saving.
Added a filter wp_nav_menu to enable tracking outbound links from the menu.
Added a filter wp_list_bookmarks to enable tracking for blogroll widgets.
