It’s possible your Likes count appeared to reset due to a glitch in Facebook. It’s also possible you are seeing a count of 100 and a count of 0 in two different views of the same content (archive vs. single for example)
Check the og:url value on the page where you see problems. It’s possible your site is declaring multiple times.
Facebook Like Button reads from the href value on the social plugin. Check for this value by viewing source and searching the page for data-href.

Like Button Tag Missing: og:image is missing. The og:image meta tag is necessary for Facebook to render a News Feed story that generates a high click-through rate.
Inferred Property: The ‘og:image’ property should be explicitly provided, even if a value can be inferred from other tags.
og:image should be larger: Provided og:image is not big enough. Please use an image that’s at least 200×200 px. Image ‘http://theyummyproject.com/wp-content/uploads/2013/03/Dr-Pepper-Ribs-with-Title.jpg’ will be used instead.

Hi. We are having a similar problem. We are running multisite, and have 2 blogs where the like counts are as they should be, and 2 where they keep getting reset to zero. I am posting so I can subscribe to the thread. And because I have looked everywhere I can possibly think of and have not found a solution yet.
