The link feature has not been fixed. We are patiently waiting for the fix. I don’t know what to really do…but wait….or until my client tells me to get another plugin that works.
My response from them :
We do some final tests and today we’ll publish gallery with few fixes related with links options. It’s not a global problem, but it’s for some cases where gallery update to version 3.0.3 had some conflicts and as result some settings was switched to the incorrect values.
It’s not mean that some of the functions stop working. Looks like option: Clickable thumbnail in gallery hover options in some cases just switched to the incorrect values, that’s it.
Right now we have fix for the current gallery version and it’s gonna be published today.

In current gallery version all links issues should be fixed.
