Make Plug-In load a particular template

Hello,
I have recently had a custom script created for my website and it works great but the hard coded pages look like a mess with my theme. It loads the defult templete, I want to clean it up a bit. I have looked at ways to load different templates but it looks beyond my knowledge. Is there any easy way to exclude things from particular areas of the site?
