Markdown and short code?

Hello ..

I recently try to use markdown form jetpack in my project ( markdown is awesome)

but I have issue when I try to combine with [shortcode] I think there are some conflict with the way we create links,

I also try to escape the square brackets with à backslash but nothing really happend.

Have you any solutions? thank’s a lot
