mega menu does not work in WP 3.5, it only displays as a cramped up menu in the sidebar, it does not appear as a main menu or overwrite the default WP menu, and yes, I have selected First Front Page Widget Area and it pushes the clanedar object half way off the page to boot.

You need to create a widget area in the actual location you want to add the menu. See following tutorial on how to add a new widget area to your theme:

If your “First Front Page Widget Area” is in your sidebar then obviously that is where the menu will appear.
