Sorry to hear of the problem you are having.
Could you please share me screenshot of your Custom Sidebars settings so that i can troubleshoot it?
For screenshots, you can simply provide a link to an image through Google Drive, Dropbox, screencast.com, http://imgur.com/ or other image service. 🙂
Also try temporary using default WordPress theme like Twenty Twelve to check whether this is theme specific issue.

In my case it was a matter of some code in a form in one of my blog posts, which was throwing off the layout of the page.
