If you change the location of the Uploads folders then you will have to deactivate Media Library Folders and activate the Media Library Folders Reset plugin and use the Database Reset option to clear the old folder data. Then you can reactivate Media Library Folders.
Note that changing the location of your Uploads folders does not move your existing media library files to the new location. It is best to make sure the media library can find its files before doing the MLF database reset.

Thank you @alanp57 I ran the reset plugin but not all the folders were shown in the folder three; they have all the same ftp permissions and I tried to sync those folders with media library also with specific plugins.
