Usually the problem happens when you get to around 70 menu items. It is a 6 year old WordPress bug, you can read more about it here: https://core.trac.ww.wp.xz.cn/ticket/14134
Does it start being a problem when you get to around 70 menu items?
For the time being at least I suggest using the Menu Exporter plugin to store regular backups of your menu as you’re creating it, so at least you do not have to rebuild it from scratch if it breaks again.
Do you have access to error logs in your hosting control panel? If so please paste me the last few entries.

My menus are less than 25 but multileveled.
my error message which i noticed was “The given object ID is not that of a menu item”. while 12 menus disappearing, 12 such error message were displayed when i saved the menu. (But I dont have a error log in any admin.).
thanks for advicing me to use Menu Exporter plugin.

There doesn’t seem to be a single solution, for some users repairing the database (through phpmyadmin) works, for others increasing the php memory limit works. You’ll need to try both options.
