No you are not setting it up correctly.
There are three ways to fix this:-
Simplest:
Move everything out of the /ru/ directory and reset all altered files back to standard. Set up multi-user there to create the two blogs you want, link between them.
Slightly harder:
Move everything out of the /ru/ directory and reset all altered files back to standard.
Set up a second blog in the ru direcory and link between the two.
Hardest: (not recommended)
Edit the MySQL table to have the URL(s) you want. I won’t give you more details, if you have the skills required to do this then that is all you’ll need. If you don’t then you should stay away from the MySQL database and manual editing of the tables.
Do it the easy way.
You cannot have WP in the /ru/ folder, but the URL NOT include /ru/ (Multisite must run out of the folder where it’s installed – it won’t work any other way).
Do the ‘Simpliest’ from Mr. Bearly 🙂 Only I would turn off Multisite FIRST, then move.

I did all that and… the network isn’t working:
When i click : Network Admin i see this:

I’m, sorry, that was a stupid question, I just removed multilingual press plugin and all is well,
I would like to operate both blogs from the main console, but when i try to add the second blog, the console just shows alphacenterla.com twice in “My Sites” dropdown
I see two sites, one under / and another under /en/
When i click “dashboard” of the /en/ site it takes me to the dashboard of main site instead of the site under /en/ ( Same issue as the “my Sites” dropdown ) Also, under http://alphacenterla.com/wp-admin/my-sites.php, the second site shows up blank, like so : http://i.imgur.com/n1GDi.jpg

To touch back, you CANNOT do that. Multisite is multiple separate sites. Everyone has their own dash.
Go to http://alphacenterla.com/wp-admin/network/sites.php and click on EDIT for the /en site.
Change the URL there to be:
Domain: alphacenterla.com
Path: /en/
Check the box for ” Update siteurl and home as well.”
Click save.
I’m sorry, I did not word the question correctly. I don’t want both blogs in the same place, I just want to access both blogs from “My Sites” drop-down menu. Right now, there are two buttons named “alphacenter.com” there and they both take me to the main blog.

I followed the steps you described ( before and after your help) and unfortunately it didn’t make a difference.
When I select /en/ on http://alphacenterla.com/wp-admin/network/sites.php and then select the header link “Edit Site: alphacenterla.com/en/” the console changes from “multi” to “single” blog setup. Should I set “Child” blog to allow multi-site too?
Please advise.

Look BELOW the name. There should be three links: Edit | Dashboard | Visit
Click edit.
I’m sorry, i feel like you misunderstood my question. I just want to access both blogs dashboards from “My Sites” drop-down menu. Right now both links are going to the the root, as illustrated here http://i.imgur.com/UGTEn.jpg, both links are taking me to alphacenterla.com dashboard, not alphacenterla.com and alphacenterla.com/en/ dashboards respectively.
I am able to follow the steps you described one week ago:
