I’m not sure I understand what the issue exactly is. I’m guessing that you’re referring to CoursePress menu items appear even though you don’t have them added in Appearance -> Menus.
If that is the case you can remove them from your navigation by going to CoursePress -> Settings -> General -> Theme Menu Items and uncheck the box next to “Display Menu Items”, see screenshot http://screencast.com/t/8Fsk5G7J.
This should remove the items from your navigation. If this is not the issue please try to add more details so I can better understand it 🙂

Which version of the plugin are you using?
If latest can you please try testing for conflicts? Try using default WordPress theme like Twenty Fifteen and deactivating all other plugins as displayed in the following flowchart to know which theme/plugin is conflicting if any.

Did you find the conflict? If yes, please let me know which plugin is causing it.
