With regards to notifying users of regular comments that aren’t replies, there’s no way of knowing if it’s a new comment or intended to be a reply to a comment so unfortunately not. You may be able to combat this with an improvement to the design of your site however.

Hi!
I have a question regarding the “New Comment” notification. Am I correct that it will send notification only to the person who wrote the post or to all website users?
If I have a situation when there is:
Post from author 1: “Hi there”
Comment from user 1: “Hello”
Comment from author 1: “How are you?”
When I use “New comment” notification, can I set it up in a way that user 1 will receive a notification about the comment “How are you?” from author 1? Or is it only possible when author 1 hit “Reply” button?
The thing is that users of the website not always see the “Reply” button (and just reply in a new comment), so I would love to make sure that they receive a notification about reply even if it’s posted as a regular comment. Would that be possible?
