New Plugin Version With BoilerPlate Integration

I am currently trying to release a new version of a plugin, and I want to restructure my files and folders to follow the new BoilerPlate 3.0.0 conventions. I have searched through the forums on WordPress Support but I cant seem to get any results regarding this specific issue.
My Question is this: If I release a new version of a plugin with a redesigned file and folder structure to match Boilerplate 3.0.0. will it be classed as the 1st version of a new plugin? Or can I release it as the next version of my current plugin?
I obviously would like to release it as a new version of my current plugin because people have licenses installed and I don’t want them to have to install a new plugin and then activate a new license. A basic seamless update would be preferable all round, but I want to develop the plugin to follow the new BoilerPlate structure, so I am hoping this is possible.
If anyone could advise me this would great as I am a fairly new developer working on a project for a small company who have a plugin they have already released, and I am working on a new version for them which needs to follow the new BoilerPlate conventions as mentioned above. Thanks in advance guys.
