Just to be sure, when you first published the post it did already have a title set, correct? You did not accidentally publish it without a title and then added a title afterwards? That’s the most obvious explanation for why this would happen, so if we can rule that out first π
The post format you use should not make any difference here. And the permalink structure set for the cached version of your site on our end is /%postname%/, which appears to be what you’re using on your site.
Checking your site in the WordPress.com Reader it did return an empty feed for me. I don’t know if that might be causing this, but I’ve forced a refresh there just in case and now it is showing your posts for me. Would you mind publishing a new post to test if that made any difference?
I’ve also signed up to email notifications so I can check on my end when the email comes through.

When I first published, yes there was a title set. That being said, I did not save any draft of the post – I entered the title, the two lines and the link and then hit publish immediately. Does that make a difference?

Okay, the post title in the email links to the correct URL. It’s only the URL in the email footer that uses the post ID. Is that what you see on your end as well?
It looks like that’s intentional, from what I can find. That URL field is intended for the wp.me shortlink, but if you disable that, it defaults back to the basic post_id permalink. There isn’t a way to change that.

Correct – the title has the correct URL applied and the URL at the bottom (the more obvious bit) has the post ID.
So if I enable wp.me, that should show up in the URL field on the emails? I’m kind of happy to do that. I don’t recall why I disabled it (probably just because I was not using it), but I assume that if I enable it, this is the only place that the short URL would show/be used unless I manually use it elsewhere?
If you enable the wp.me module in Jetpack that link will be used instead, yes.
I don’t know of anywhere else on the site where we use that shortlink, no. With that module active you’ll be able to copy the shortlink for a post from within the editor, and then use that to link to your post. A popular use-case, for example, is to use these for internal links on a site without generating pingbacks. But only someone with access to the editor would be able to obtain those links, aside from the emails, of course.
On WordPress.com sites we also show that URL in the on-site WordPress.com follow button, but that button does not appear on Jetpack-connected sites at this time.

Do you think “custom” displayed URL’s (aka /%postname%/ in the footer) will ever be an option? Ideally I wanted to use my own short URL here, but that’s an entirely different conversation altogether and not something I’m expecting at all! But at least /%postname%/ would be a bit more “on brand”!
At the moment, that isn’t possible, but we have been looking into it. π
