To be honest, I am not sure it’s related. Category Permalink works with Posts only in its free version and I am not sure how it could change the links :/

Sure it’s related ! 😉
I could apply “Make primary” to events category.
And now I’ve removed the plugin (not only deactivate), I can always see “Make primary” next to two categories (one parent and one child) where the child category is the one I checked when the plugin was active.
Any other idea ?

If my plugin is disabled, then it’s like it has never been installed. It doesn’t affect your install in any way anymore. The plugin actually doesn’t change it, it alters the permalink dynamically only when it’s enabled.
“Make primary” comes from something else. I think you might be using “Yoast”.

Oh sorry ! Indeed I use Yoast… But however it’s sure that I had no more problem of permalink with Calendar Events when I disabled WP Category Permalink. Maybe because the was a “mismatch” between Yoast and your plugin… I’ll see that once more to be sure and I come back here to say…
